Tiivistelmä
Insinöörityössä kehitettiin T-RFLP-sormenjälkimenetelmä, jonka avulla voidaan tunnistaa sieniyhteisöjä hapettomasta turpeesta. T-RFLP:ssä tutkittava näyte PCR-monistetaan käyttäen fluoresoivaa aluketta. Tuotteet pilkotaan restriktioentsyymeillä, jolloin syntyy terminaalisia restriktio fragmentteja (T-RF). Fragmentit tunnistetaan kapillaarielektroforeesilla fluoresoivan leiman avulla.
Tavoitteena oli etsiä erilaisia sieniryhmiä soiden hapettomasta turpeesta ja kehittää sor-menjälkimenetelmä, jonka avulla pystytään vertailemaan erilaisia yhteisöjä ja tunnistamaan sieniryhmät. Tutkittavaksi alueeksi valittiin 18S-alue ribosomaalisesta RNA-geenistä, joka oli hyvin konservoitunut. Konservoituneen alueen avulla oletettiin olevan helpompaa tunnistaa hyvin erityyppisiä sieniä, sillä etukäteen ei tiedetty mitä sieniä hapettomassa turpeessa esiintyy.
Työssä optimoitiin PCR-menetelmä, jonka avulla turvenäytteiden PCR-monistaminen saatiin toimimaan. Monistetut PCR-tuotteet transformoitiin kompetentteihin bakteerisoluihin ja luotiin näytteistä kloonikirjastot. Kloonikirjastojen näytteiden sekvenssit pilkottiin restriktioentsyymeillä, missä tavoitteena oli löytää mahdollisimman paljon erilaisia sienisekvenssejä. Näytteet lähetettiin sekvensoitaviksi ja sekvenssituloksien perusteella kehitettiin T-RFLP-sormenjälkimenetelmä analysoimaan turvenäytteiden sieniryhmiä ja -yhteisöjä.
Hapettomasta turpeesta löydettiin kaikkien neljän pääryhmän sieniä. Sekvenssien perusteella restriktioentsyymien löytäminen oli vaikeaa, koska sekvenssit olivat hyvin konservoituneita. Suonäytteiden T-RFLP-ajon perusteella löydettyjä sieniyhteisöjä vertailtiin keskenään. Näin ollen pystyttiin määrittelemään soiden anaerobisen turpeen erilaisia sieniyhteisöjä. Tulosten perusteella voitiin päätellä, että soiden turvenäytteiden sieniyhteisöt vaihtelevat paljon ja eroavat toisistaan myös rinnakkaisnäytteissä. The purpose of this study was to develop a T-RFLP-fingerprinting method for the identification of fungal communities in anoxic peat. In T-RFLP, the sample to be analysed, is amplified by PCR using a fluorescent primer. The products are digested with restriction enzymes to produce terminal restriction fragments (T-RF). The fragments were identified by capillary electrophoresis on the basis of the fluorescent label.
The aim was to detect a variety of fungal groups in the anoxic peat, and to develop a fingerprinting method that allows to compare fungal communities and identify fungi. Ribosomal RNA gene area (18S) which is highly conserved, was selected for examination. Since it was not known what kind of fungus sequences would be found, the comparison of conserved sequences in a database was easier.
PCR optimization method was developed which makes PCR amplification of peat sam-ples successfully. The amplified PCR products were transformed into competent cells, and clone libraries were created for samples. Sample sequences for clone libraries were digested with restriction enzymes whereupon as many different types of fungal sequences as possible were found. The sample was sent to be sequenced. A T-RFLP fingerprint method was developed on the basis of the sequence data. The method was to analyze the peat samples of fungal groups and communities.
All four major phyla of fungi were found in anoxic peat. Functional restriction enzymes were difficult to find due to sequence conservation. Fungal communities found in soil samples by the T-RFLP method were compared with each other. Thus, it was possible to determine different types of fungal communities in anaerobic peat. On the basis of the results, it was concluded that fungal communities had a variety of different levels.
